I think that if someone leaves a comment on your blog it is better to reply in their blog comments especially if they have moderated comments. But if they do not have a blog it's good to reply through e-mail. I think replying in your own blog comments would be the last way I would respond unless they are a regular checker of your blog.
I think that responding through e-mail would be the best way to carry on a conversation because responding through e-mail almost guarantees they will receive your reply!

Very interesting, LittleMiss. Do you know that you can track discussion threads and be notified by email of responses after your own comments on someone else's blog? I'm not sure if all blogs do it but some do.
